En teoría, desde el propio Mod Organizer, si metes tu cuenta desde Configuración->Nexus, puedes descargar los mods con su gestor de descargas. Para descargar los mods tienes que abrir la web desde el Mod Organizer (el icono del mapamundi) y ahí descargad los mods seleccionando la opción de “Download with mod manager” (resaltada en verde).

I'd say go for Mod organizer over nexus mod manager any time. Mod organizer will never overwrite another mods file, so when you remove a mod you will never run into problems. Plus mod organizer is really simple to use, but just in case that you can't figure it out, there's a lot of guides and even video guides.
